I don’t agree with RainbowWhooves52 on this plot point being convenient but saying that it’s ok for something to be convenient just because you need it for the plot to move forward is a really bad argument, the plot should be able to move forward on it’s own without convenience otherwise that just makes it badly written.

At this point, I think it’s pretty clear that Karl isn’t a “genius” hacker, he just had direct access to Luke’s computer cause Luke was his friend. Probably just installed some stuff on the computer.
The reason Karl “couldn’t find” anything wrong with Luke/Lara’s computer is not because Cypher is a genius, it’s because Karl was lying and knew exactly what was wrong with the computer.
